is a commentary is an entry into your personal blog and will automatically show up on the front page of the commentary section and will also be posted in "your blog" so if somebody clicks on your user name they will find all of your "commentaries" or blog entries. A story won't show up anywhere except under the recent posts link unless it is promoted to the front page.

Only users with editor privileges or higher can post a "story".
Other than that there isn't really a difference.
